Secretion of virulence factors in Gram-negative bacteria involves 
transportation of the protein across two membranes to reach the cell 
exterior [2]. There have been four secretion systems described in 
animal enteropathogens, such as Salmonella and Yersinia, with further 
sequence similarities in plant pathogens like Ralstonia and Erwinia [2].
 
The type III secretion system is of great interest, as it is used to 
transport virulence factors from the pathogen directly into the host cell 
[2] and is only triggered when the bacterium comes into close contact with
the host. The protein subunits of the system are very similar to those of 
bacterial flagellar biosynthesis [2]. However, while the latter forms a
ring structure to allow secretion of flagellin and is an integral part of
the flagellum itself [2], type III subunits in the outer membrane 
translocate secreted proteins through a channel-like structure.
 
Exotoxins secreted by the type III system do not possess a secretion signal,
and are considered unique for this reason [2]. Enteropathogenic and entero-
haemorrhagic Escherichia coli secrete the bacterial adhesion mediation
molecule intimin [1], which targets the translocated intimin receptor, 
Tir [3]. Tir is secreted by the bacteria and is embedded in the target 
cell's plasma membrane [1]. This facilitates bacterial cell attachment to 
the host. 
 
The crystal structure of an enteropathogenic Escherichia coli intimin
C-terminal fragment has been determined to 1.9A resolution [3]. The 
structure has also been resolved in complex with the Tir intimin-binding
domain, giving insight into the molecular mechanisms of adhesion in
attaching and effacing pathogens [3].
 
INTIMIN is an 8-element fingerprint that provides a signature for type III
secreted intimin bacterial adhesion mediator proteins. The fingerprint was
derived from an initial alignment of 2 sequences: the motifs were drawn from
conserved regions spanning the full alignment length (~900 amino acids) - 
motif 7 overlaps the N-terminus of the immunoglobulin-like domain 1, and
motif 8 spans part of the C-type lectin-like domain 3 (motif 7 encodes beta-
strand 1 of the C-terminal domain and motif 8 spans the C-terminus of alpha-
helix 2 and helices 3 and 4). Two iterations on  SPTR37_10f were required to
reach convergence, at which true set comprising 10 sequences was identified.
Several partial matches were also found, including a number of Yersinia spp.
invasins, all of which match motifs 3 and 4.
